*Probe selection (hundreds of millions of different probes)
*Cross-hybridization
*Need of expensive chips (with the proper design; high-density arrays)
*Require the pathogen and host cells to be physically separated before gene expression analysis (eukaryotic cells' transcriptomes are larger in comparison to the pathogens' ones, so could happen that the signal from pathogens'
