Honorary Member of the Linnean Society of London. He was honoured as one of the greatest comparative anatomists of the day, because of his labours and philosophical investigations into the structure and development of both vertebrate and invertebrate animals.

Gegenbaur was elected a Foreign Honorary Member of the American Academy of Arts and Sciences in 1896.

He died on 14 June 1903 at Heidelberg.
